  I suspect that iTunes has updated some of its references to point to the new locations that it would have copied files if you had not interrupted the process. See Re: files change media for advice on fixing systematically broken links. See make a split cell library for more information on the ideal organization to an iTunes library. Consolidation of copies any file outside the currently designated in the media folder and update iTunes so that it uses the new copy thereafter.
