  Problem solved in MTSTUNER. I used CTRL-J to duplicate the background layer instead of create a new layer icon. CTRL J did not create a transparent layer while creating a new layer.   Have you checked my link?  Using a Tablet?  There are known problems with shortcuts keyboard and Yosemite, among other things.  Apparently, white window workaround is a temporary solution.
