  Move all the messages you want to keep your local folders account. You can create subfolders under "Local folders" to replicate a folder hierarchy, you can have for the account to be deleted.

  You have posted in a forum for MSE, antivirus, antimalware application.  You must investigate e-mail options... providers (hotmail, gmail, yahoo, etc) screen several e-mail for spam.  You don't have not yet described here your email client... so there is little that anyone can tell you that generic advice.

  Check if you configure some settig to delete your e-mail, right-click on Inbox > > Properties > > exclusion then to see if one of the options is checked.

  Also check if your email in the server is seted to automatically delete e-mail.
