  OK, I managed to fix myself luckily.

  Just at the back of the paper tray 2 there is a little black tab that drops down when the tray is empty and interacts with a contact at the back of the printer to tell him, it's empty. This tab bit had folded and was not fall in the right place, not more. I carefully folded it back and it works perfectly now.

  You are looking for in your printer, it doesn't have an option to bypass the alignment process, which means that it will continue to ask, you can scan the alignment page.
