  Apple TV has a setting for the video resolution and refresh rate.  It should automatically detect that your TV is capable of however, there may be a better setting to manually choose.  Go to settings and video then hdmi settings and try selecting a lower frequency in the resolution of your TV.  For example, there may be several 1080 settings with say 60 or 50 Hz.  When you open the settings page it shows what is currently selected in the lower left corner of the screen.  I bet you will find a setting that eliminates the occasional flicker.
