  Another possibility is that the cables are loose. Remove ALL power, then make sure that the cables in both

  Well, you were able to recover your files. I don't know where you have saved your files, but you can use the search function and search your favorites using this search term "bookmark *.» *«. It should be very probably a JSON extension file.

  You can save the plist file contains it bookmarks somewhere on the external storage. Usually the responsible for all bookmarks file is located in a home directory / library / Safari. To access your user library folder, click finder. Looking for top menu 'Go '. Hold down the option key until the library folder appears on the list.  Open this folder. Find the folder in Safari. Open it and find the file named "Bookmarks.plist". Copy this file to the external hard drive.
