  The actual file in FrameMaker 12 at least, is called ModalDialogPosition.ini

  To solve my problem, I stop framemaker, open this file and erased its content. As every well-educated program that uses .ini files, FrameMaker has default values for all entries used to recreate the content of ModalDialogPosition.ini. By disabling this file, FrameMaker fills new sound with its defaults (basically, all modal dialog boxes appear centered).
