OBIEE logical query is how you query the BI server, presentation services sends logical SQL to the BI server, you can also write your own using JDBC, pull BI server using ODI etc.

The BI Server engine takes this logical query and querie (s) phyiscal wrote (several) to satisfy the logical request, depeninding on how your layer MDB and physics is configured. There are a number of rules the BI server evaluates before deciding on the physical request more appropriate to generate rules include joins physical, tales of the aggregates / hierarchy levels and so on.

RTFM: WITH clause is just a way to quit smoking to create a table on the fly with your sample data. I don't envy littering my database with tables of all subjects to which I answer :).

Who would be called a "Wizard" in the APEX (also frequently used in the Application Builder as you say). There is an 'Assistant' option when creating a new page that allows you to create and link the basic multiple page structure. Themes have "Assistant progress List" (horizontal) list templates (vertical orientation) and "Assistant list progression, horizontal Train' that can serve as indicators of progress of scene. You must build the content of each page using standard components. Once completed the "Wizard" there is nothing to indicate that the pages are linked logically, strangely, it generates a list of course assistant for you.

Use Collections to store the data of intermediate stages before final treatment, if all the data is captured in a session. If you want persistence between sessions (e.g., allowing users to enter information over several days) use drafting/staging of the separate tables instead in more collections of capture data before final validation and promotion for the main tables.

What to protect your app - if you allow someone install your application on their servers and they're determined enough, they can fly. This applies to APEX or any other technology. You can raise the bar a bit in doing things like putting your exclusive logic in stored procedures are apex, which which are wrapped for example or by building a kind of license key. But if someone is determined to hack your app, they will work around some restriction, you put up. And whatever you put in place restrictions may annoy legitimate users. You need to know how much protection is enough and how much you are ready to annoy legitimate clients as to exactly what kind of nefarious things you want to keep and which of these things is better prevented using the technology, rather than the legal agreements as well.

Optionally, you can host your application yourself and simply sell subscriptions rather than to sell software that can be installed on customer servers. This will give you much more control over what users can see and do with your code. But then you are on the hook for the servers running and administration of the system.
