With FileVault and Firmware Lock-> can not see the recovery disk

I see with FileVault and Firmware now on lock is no longer the recovery disk in the Boot Manager. If it's supposed to happen? I am running the latest version of El Capitan.

Yes, what is expected. You can always "see" from a Terminal of diskutil list or list cs disktuil order. Thus, instead of having 2 ways to access (command + R, Startup Manager - Option/Alt key) there is 1 way that is command-R.
