  I found a solution:

  Goto YahooAccount properties
  Junk mail settings
  Destination and retention
  Check the movement new unwanted messages to:
  Other: Bulk mail on YahooAccount
  Restart thunderbird

  This average thunderbird knows it of the junk mail folder, then starts it displays under folder "unified Junk."

  This solves the problem, but I guess this shouldn't be necessary.

  Any account mentioned in "Select records to search" (in the properties of the unified folder - as mentioned above), should appear under this "unified record."

  Sorry, I have no idea why someone refers you to the Firefox support for a problem with Hotmail / support Outlook.com . Firefox does is display the data that is stored in Hotmail, through Outlook.com interface; Firefox does not record anything - no emails, no record or anything. The only thing that Firefox stores is a cache of what has been seen to Outlook.com. You can try to clear the "hide" & cookies to see if that helps you.

  Note: This will be you temporarily disconnect all sites, you're connected to.
  To clear the cache and cookies to do the following:

  1. Click the menu button

     

     Click on the history button, and then click clear recent history...

  2. Under "Time range to clear", select "all".
  3. Now, click the arrow next to details to toggle the active details list.
  4. In the list of details, see the Cache and Cookies and uncheck everything.
  5. Now click the clear now button.

  I think you need to configure it as IMAP. The Junk folder appears in my Hotmail account in TB.

  I went through all the settings. I deleted and recreated the e-mail accounts. I have restarted Thunderbird. I rebooted the macbook. Disabled all plugins and Add-ons. Nothing gets rid of this false charge. This is what it looks like (sorta):

  You can try to rebuild the Junk folder: select Help/Troubleshooting Information, show the folder to open the profile folder in Explorer, TB of output, look for the files Junk and Junk.msf (mbox file) and index file, rename them or move them out of the profile folder, restart TB and see if a junk clean folder is created after you mark the first message as spam :
