Malwarebytes may have damaged my system. How should I do?

Recently, I ran Malwarebytes Anti-Malware on my computer, and I think that he deleted some important system files.  Now, whenever I try to exercise certain functions (for example, running Add/Remove Programs, access other things from the control panel), I get an error message that says "C:\WINDOWS\system32\rundll32.exe Application not found.  In addition, every time I click on a shortcut, a window opens asking me to choose what program to use to open the file.  How can I fix this?

You will need to rename regedit.exe to regedit.com (my computer-> tools-> option-> view file-> remove tickmark to "Hide extension for known file types"-> ok-now right click on local disk C:\WINDOWS\ online search of regedit.exe rename regedit.com).

Then click on Start-> Run Type &-> Regedit-> ok.

Go to HKEY_LOCAL_MACHINE\Software\Classes\Exefile\Shell\Open\Command
(you will have to press on + to achieve order)

Now, double-click default slot right windows and then change the value in this box for '%1' % *.

Repeat the same for HKEY_CLASSES_ROOT\Exefile\Shell\Open\Command

Close regedit, restart your pc and check if its working.
