  The best way is to recreate the logo as the vector illustrations, using the relevant tools. After that, you can use Object > compound path > Make or Pathfinder > before or a mask opacity.

  The default "Save as" dialog Acrobat DC is different from the dialogue box you had in earlier versions of Acrobat, it also allows you to record in the clouds and previous locations that you saved the files.
