  Mail doesn't work properly anymore now that I use a new mid-2015 MB Pro with El Capitan.  Non-Pourriel, including remittances from my own account to myself, is marked junk and put in the Junk folder.   There are two ways to designate as junk mail. One is based on the local 'training' that you used in the Mail application. These emails are marked in Brown, the other method is by e-mail based service provider on whatever rules or databases they use. These emails end up in the Junk folder, but are not marked in Brown.

  The only way to deal with the second type is to open a session in the portal provider email, change your preferences or update the address book provider.
