  I had a similar problem - resolved two things actually. First make sure yu have the latest windows installer engine. Then download the package fails and run interactive mode. This will give you the 'real' error which causes the failure so that you can correct it.

  This does not sound like a malware problem or sound like a problem MSE (MSE updates do not cause the system to need to do this procedure of boot/startup which is sometimes required for the other Windows updates).

  It sounds like an update is made in the system and can't quite complete.  What is strange, is that it is taken at 1 to 1, while he speaks generally of step 1 of 3 and 2/3 on shutdown and then step 3 of 3 on the next boot (almost always stalls at stage 3 or 3 system when this type of problem occurs).  Yet, it is related and sounds similar, so let's try the following.
