  Have you tried to open it in the previous version of After Effects, i.e. in after effects CC 2014? If this isn't the case, please try and check if you get the same result.

  Same thing here. It may seem to be that it designed this way (grrr!) such as unassociation is not possible. You can use "Associate any type of file or Protocol with a program" instead.
  Associate a type of file or Protocol with a program: this option allows you to refine the default programs based on Protocol or file type. For example, you can have all the .jpg image files open using a specific program, and .bmp image files open using a different program.

There may be thresholds of similar quality with smaller sizes if you take other AVIcodecs, but that's another topic. And in all cases, when you went to a master of production quality, the file size is usually not your primary concern. You typically use this video high quality file as a source for flavors compressed for distribution. So, blank video files with huge sizes are a good thing - people then wonder why trailers at apple.com, for example look so good. And the thing is, more compressed formats greatly enjoy having an uncompressed source file.

  Yes, about the effectiveness of the encoding, AE is less effective than the encoding solutions. First and foremost, because it does not support 2-pass encoding.   Works like a charm in Premiere Pro, including cross-fade transitions.

  First transitions don't come in After Effects. They never have. Your workflow is not compatible with dynamic link. You should use AE to create shots and then change these shots in Premiere Pro. Trying to bring in a sequence which was finalized with effects and transitions is a losing proposition and not recommended.
